How do I get the perl script that creates content.php to that it links to the PHP files, not to the HTML files?

Also, what are these webnotes? Is this some open source software I can add?

Webnotes is the software that's responsible for the comment function on the clonk.de docs. I'm not sure we want the same feature, it wasn't that helpful. Perhaps we should think about automatic bugtracker integration instead.

Anonymous can't add bugs in mantis with the current settings. And I won't change that out of certain reasons.

So then anonymous docs comments would be out, too, wouldn't they?

You need to make it replace the .html with .php - it takes the file names straight from the chm files.

Reading through your changes, I'd really recommend not to use readfile("http:...") - an http read from the same server is kinda silly, and I'm somewhat surprised that that functionality is available at all.
